Overview
The Quest for the Chaos Emeralds was a four part series; each taking place in different time periods. It was the only group of episodes that had the words "to be continued" at the end of each one. Most of the episodes are repetitive: Robotnik tries getting emerald and Sonic tries stopping him. Robotnik usually uses his devices to prevent Sonic, but as usual, Sonic uses his wit to trick him.
It all begins in Robotnik's lair. He has forced Professor Caninestein to build him a time machine (and yet, Robotnik with his high IQ can't). With this, Robotnik can finally put his master plan into action. The plan is to use the time machine to obtain the four legendary Chaos Emeralds. Unlike the games, there are only 4 emeralds this time, each having four different powers: invisibility, invincibility, immortality, and the power of life itself. With the emeralds in hand, he will be able to take over the universe. Robotnik calls over Scratch and Grounder and they head off to find the first emerald.
Meanwhile, Sonic and Tails are hanging out at the beach. Tails tries to convince Sonic to surf, but after Sonic sees an attractive hedgehog, he's all for the beach. Caninestein then interrupts Sonic explaining to him Robotnik's master plan. The professor then gives Sonic a pair of Atomic Relativity Boots that will give him the ability to go back in time. Sonic agrees to stop Robotnik and goes into the time warp.
Robotnik eventually lands on Blackbeard's ship. He sends out Scratch and Grounder to take care of him, but, as usual, they miserably fail. Robotnik then uses his Robo-Transmogrifier ray to turn Blackbeard into Blackbot the Pirate. He tells Blackbot to give him the treasure map and steer the ship to the location of the Chaos Emerald of Invisibility.
Sonic and Tails eventually show up, so Scratch and Grounder follow their duty to get rid of them...by firing at them with one of the ship's canons. Unfortunately, they fail to realize that Sonic and Tails are on the same ship as they are, and for the record, canonballs and boats aren't the best of friends. After shooting up Robotnik and the ship, everyone goes on foot. Tails paints Grounder blue and puts fake spines on him, leading Scratch to think he's Sonic and fire the canon at him. Blackbot eventually catches Tails and forces him to walk the plank. Sonic rescues Tails in time and narrowly misses a shot from Robotnik's Robo-Transmogrifier. While Sonic and Tails taunt Robotnik on his bad aim, he is oblivious to Robotink's real intention - hitting the whale in the water beneath them. A huge robo-whale leaps out of the sea and eats them both.
While Robotnik travels to the island, Sonic messes with the whale's computers to make it follow Robotnik. Using his quicker digging skills, Sonic gets the treasure chest and sets up a decoy for Robotnik. Robotnik catches up to him by using the time machine and finds the chest, thinking he's there first.
He opens it up to see that there is nothing there, but then Sonic realizes the emerald is invisible and locks himself inside the chest. Robotink tries to take advantage of the opportunity, but when he opens it up again, Sonic is missing. The next thing he knows, he's being beaten up by an invisible Sonic. After Sonic destroys Blackbot and terrorizes Scratch and Grounder, Robotnik throws sand to reveal Sonic's location.
While Sonic is busy getting the sand out of his eyes, Robotnik takes the emerald and his shoes and goes back in time. Just when it looks like all is lost, Sonic writes a note to Caninestein to the future to get another pair of shoes. He goes into the time portal and takes the emerald back from Robotnik disguised as a Time Trooper, because "you can't go 50 years per second in a 45 year zone."

Tails: "Aw come on captian bot, let me play with your sword!"
Blackbot: "Shiver me timbers, it's not a toy!"
Sonic: "Cool it Tails, Cap'n Bot is right! Real swords and knives are not toys: they're sharp! You can hurt yourself, or your friends or family! Remember, you must have your parents' permission to use one! Be careful with knives. That's good advice!"
